usb drive formatting

I have a couple questions about usb drive formatting and use.
1 When formatting with gparted or kdepart, when do you align to cylinder and when to MB? Does it really make a difference in speed or long term reliability of platter drives?
2 Is it typical drive behavior for large non-ssd to take a long time to format from exfat to ext3, counting inodes very slowly? Does anything speed this up?
3 When copying between two usb drives, why does my system chug even though cpu and ram are not even a little stressed?
4 What is the best way to display and monitor throughput of usb ports in debian/centos?
