LSI RAID controller configuration?

Please, I don't want to get into the different types of RAID or what I'm using it for. I just want to get this card to work the way I want it to.
This is my first go around with an actual physical RAID controller card click here.
I bought this card for home lab use. After successfully installing onto this motherboard click here and doing some test runs I have some questions.
1. What should my SATA on-board motherboard setting be (IDE, RAID, AHCI or disable)? I can only get to the WebBios of the LSI RAID card if the SATA on-board motherboard setting is set to "disable". I'm guessing this makes since because I'm now using the LSI RAID controller to handle all the hard drives.
2. Why doesn't this LSI RAID card detect my SSD? The RAID card detects all my other drives just fine except my SSD.
3. What's the difference between a HBA and a RAID controller? Can you buy a card that is both?
