Integrating Notmuch mail with fdm

I used to use nmh with fdm to get my mails, until gentoo booted the former from the portage tree. I'm looking to replace the mail viewing and searching functionality of nmh with notmuch, but I have a few questions that Google and the manpages don't seem to provide answers for.
I currently have fdm sorting emails into various maildirs under a folder called ~/mail depending on subject, sender, etc. Notmuch appears to favor the use of tags/virtual folders over individual maildirs, an approach that I would be happy to migrate to; however, I'm not sure whether I should have fdm invoke notmuch commands to get the sorting done, or have fdm just plunk everything into a single maildir for my account and then let notmuch do the sorting somehow.
