Password not working anymore after reboot

this is my #1!
I have a very strange behaviour that I can't get my head around it nor get rid of: in short, no logins work after a boot.
So, whenever I boot I see the graphical login screen (KDE) but I can't login. When I switch to a terminal, the same happens. Both with the main user and root. It's always "Permission Denied".
And now to the wired part: when I boot into runlevel 1, the root login works just fine. When I continue to RL 5, it does not work anymore. To get rid of the problem and make me login at least once, I have to boot a Live Linux, mount and chroot into the root partition. Then, I reset the password with passwd and give both users the same password they had before. It can't be a keyboard layout problem, the passwords don't have special characters and I even tried to rule it out with a very simple 'abc123' password. Then, after a reboot I can login again until I reboot and the whole mess starts all over.
I'm running Fedora 31 with the latest kernel installed. I've partitioned the disk with one BTRFS partition inside a LUKS container and I have multiple subvolumes for root, home, etc., if this of any importance. /var/log/messages shows nothing suspicious despite the permission denied messages.
Can please someone tell me how I can rid of my poltergeist?
