Disparity between APT and Gnome Software

This may not strictly be a Debian issue, but I use Debian, so here it is.
I installed Gnome Software purely to have a GUI for browsing applications and also it can be handy as it notifies you when there are updates (which is often if using Testing).
I still do "apt update" to update things when notified, which has worked great for months. Gnome Software would say everything is up to date after doing this.
Recently, I have found that Gnome Software does not think everything is up to date and if I try to use this software to do the update it has a little pop-up saying "the following dependencies have not been met" and refuses to do anything about it. It fails to actually tell you what those dependencies are and APT is happy that all is well.
Not a major issue, but annoying all the same!
Anyone have any ideas?
