Website not working sometimes.

Hello,
I need system administrator advice about a problem. A website is on a CentOS server and sometimes it down, but server have ping. To troubleshoot this problem, which log files must be examined? Which tools are useful?
How can I sure it is an Apache problem and not Linux itself?
