Different behaviour when running a programme on a mounted hard disk vs. on the ssd

I have a 2 disk setup with the os on the ssd and a separate hard disk where I generally store data.
In terminal, when I execute a particular programme on the mounted hard disk, the programme complains that a particular file does not exist. ( It does exist). When I replicate the arrangement on the ssd, the programme runs fine.
Does anyone know why the file would be invisible to the programme on the mounted hard disk?
