My bootstrap files are missing from my taxi dispatch software website...

I have backed up all the data and reinstalled Linux. But my site is live and all the latest changes have reflected no issues, But all my files from DISAVOW files are missing. Should I be worried?
My site is live and doesn't show any bugs. Stop by taxi dispatch software, if possible please tell me where it reflects on the site. Thank you.
