Is there a good way to search and bookmark files in Linux?

Say I'm writing a game or a set of historical notes. I think some of my files already include relevant info. I want to automatically search for files which may be relevant, go through the list, open some of those files, and bookmark the ones I'll need to return to.
Search-- I know grep can search. I assume there are graphic tools based on grep. On the Mac, I've had a lot of trouble with false positives where one of my search terms fits into another word. On Linux, I've read that grep and any tools based on grep would run into the same problem. I'd need to include epub and mobi, regardless of the languages.
Bookmark-- I want to be able to take appropriate results and easily add them to a list of relevant files. I'd prefer to add specific pages or chapters. I'd prefer *not* to alter the original files, like with pdf annotation apps. If necessary, I could probably export relevant pages and chapters to pdf, and dump them in project-specific folders.
I have Calibre. But I prefer to reprocess pdfs so they will open faster, and so they won't crash older devices, before importing them, and typing up the appropriate metadata. So I haven't imported all my files.
